I actually did wipe and that's how I got it to boot. But What I do to make sure apps are themed are just put them in the /system/app folder and reboot I don't put them in a .zip file every time and flash it. I just don't understand why the lockscreen was working before and not now...

Does the rom have the themed system apps in it? And has it been updated since you started? If so you might need to check to make sure none of the system apps have been updated or changed

The only things I have themed so far are apps that don't get updated (lockscreen, music app, calculator, messaging, etc.) so that isn't it. I might pull the framework-res.apk from my nandroid and replace my current one and see if that works.
