missing apps after switching cards

So, after switching from a 16GB micro sd card to a 32GB one, I'm missing a lot of apps. I copied everything from my 16GB one to my computer, then copied it to my 32GB one. Now a lot of my apps (I'm assuming the ones that were on my 16GB card) have a greyed out Droid with sd on it. When I click on the apps, it says "this app is not installed on your phone" or something like that. Any ideas as to why this problem has occurred? The amount of storage hasn't changed, so the apps haven't been removed from my cards. Any ideas how to fix it, other than removing all the app icons and reinstalling them?
Using the galaxy note, running ics, unrooted.

Mods, please don't move this as it's an Android specific question, rather than phone specific.

The apps are definitely not on the card. I've searched using AStro, androzip and diskusage.
I tried using launcherpro, however, it doesn't have the calendar that the galaxy note uses, and I can't find one similar.

Apps on the SD are stored in the folder .android_secure. I think it's a hidden folder so you might not have copied it over to the new card. If you were able to it's a possibility the folder isn't formatted (properties) for Android to "use" it. Sorry I don't know what those properties are (except hidden).

It's probably best to look on your original SD card via a computer (SD reader and adapter) and see what apps are in the folder. Then delete the folder on your new card and just download the apps again. Android will recreate the folder once you move the apps to SD under the Settings / Apps list.

There are a few apps that default install to the SD card. The Angry Birds games are three of them.

They are only hidden under Android. The (.) before a folder name or file name makes it hidden in Android. I can look with ES File Explorer and not see them, but if I connect via USB to my computer and use Windows File Explorer they are visible.

... and you could in ES's Settings, File Setings ... check the option Show Hidden Files :)

D'oh.
I only checked that I had the folders I needed, not what was actually in the folders.
I stuck the 32gb card into my phone to format it before transferring everything over, and it obviously created a new secure folder.

Many thanks for the help, and for saving me time installing everything again.

Edit: Still missing a few apps for some reason, even though they are in the folder on my computer. At least I got the majority of them back.
