Mybackup Pro glitched

I'm new to the Android market.

I just factory reset my Incredible 2, and everything went pretty smoothly except MyBackup Pro (which I used to reinstall everything) did not reinstall about 10% of my apps. I went into MBP and looked to see if they were listed in the backup I used, and sure enough they were there. I went into Market, and it had no memory of me buying/downloading those apps. All of the apps in question were Market apps.

1) Does anybody know why MBP would have downloaded only a majority of my backed-up apps? Any way to avoid that in the future?

2) Doesn't MBP work independently of the Market? With the apps listed in MBP, but not in Market, and not getting installed by MBP, it's as if the Market told MBP, "Yeah, he's got those apps backed up with you, but don't put them back on the phone. We have no record of him downloading them."

3) Would anybody advise doing another factory reset and seeing if MBP will get it all right this time? I'm kind of afraid to use MBP anymore if it fails to reinstall some apps on each backup.
