Root quickie question re: rooted stock

If I'm rooted on stock, and my bloatware is just frozen, i can unfreeze and then accept otas no problem, right? Well, what if I've removed one of the apks? I removed the stock Swype to install Swype Beta ages ago and didn't back up the original file like an imbecile; because of this, any time an OTA tries to download, it has a system error and the update doesn't take. Will removing the newer Swype and putting the original version back on it fix that? Or will i need to suck it up and flash the stock nandroid?
 
You won't be able to install updates if they update swype which I know for a fact ICS probably will so I would try to restore it or the updates will fail.
 
If you are going to take an update, you might as well just reflash the stock Rom, since the update will wipe your current install anyway. (Doesn't it?)
