Root root and ota ?'s nexus7

I'm a noob with mobile devices compared to servers and desktops so bear with me. I have a rooted nexus 7 with clockwork mod. Obviously I can't update while using this mod via normal means. I don't want to lose all my apps that use root or bookmarks ect.. I have titanium and ROM manager and voodoo ap to preserve root but am unsure of how or what is the best method to get the update and re-root and have all my same stuff. If I go back to factory settings and use Google to reinstall my apps via their backup what happens to the ones it can't install because its not rooted yet will I be able to put them back on after re-rooting especially the paid APS. This all said if I do return to factory settings can i root without a mod like clockwork so I can use ota's while its rooted or is it not possible to root without a custom ROM. Ideally I want to return to factory update to current then root without custom ROM then e-install my apps and bookmarks backed up on Google then since I got no mod use ota's without having to go through this in future. Can this all be done and how.

As long as your bootloader is still unlocked, you could use Wugs toolkit to reflash the original recovery, back stuff up with TB (just in case), temp unroot with voodoo, take the OTA, reapply the voodoo SU Backup and flash back CWM if needed?

It's a bit long winded, but you shouldn't lose any data in the process.
 
I can't use wugs because I don't have windows believe it or not. I only have Linux. But can I use ROM manager for flashing original image, then follow the rest of your directions?
