Root root explorer issue

Decided to take the plunge and attempt to flash a custom rom..... My phone is rooted and i could see all files via root explorer before i started. Installed rom manger and flashed cwm... This is where it went downhill. I then tried to do a nandroid back following these steps How To Perform And Restore A NANDROID Backup
But could see it in the recovery, i then noticed it had extra instructions for the galaxy s so i did the update twice as mentioned in the link..... Still no option to back up and wouldnt go into cwm not that it ever did.... But i did reboot ia 2nd tab down but is no longer doing this.

Went into root explorer n now get pop up stating super user is not giving permission to access root although i have given permission in SU pop up? Can anyone help i hate this stock rom 2.1 i took sense on desire for granted.

Any ideas

current firmware version: PDA:JM4/PHONE:JM3/CSCJM3 (XXX) dont know if this is my stock firmware or if it changed to this after flashing clockwork mod..... i had root access up until then can cwm be reversed? if yes how?
