Root Rooted Nook, switched out sdcard but i have a question.

I recently rooted my wifes Nook Tablet and she was really happy she can access the market but she asked why she only had a little bit of space left.. I wasnt sure but she switched the sd card out and she says its working fine, i just wanted to make sure this is fine. also she has update 1.4.3 on it and i noticed when i tried to mount apps to it that werent on the market that it wouldnt read the sd card only the "my nook" drive. I havnt tried it on the other sd card my wife is using now but i was reading and it sounds like its because of the update?
If this is correct do i have to re-root? How do i un-install the updates to get to the correct readible update? do i reset to factory default and then see if i need to re-root or will that mess up the tablet?
