One minute they are visible then they aren't. this is a recent problem can it be caused by an app ? for example ?

You mean the back and menu keys? There's an option in the display settings to keep them on only for a certain period of time. Usually default is 6 secs, then the lights turn off. They'll reappear next time you press on the general area though. You can set them to be always on as long as the screen is on though.
