Help Security Issue with Galaxy Note 2

Hello I have recently found a virus on my computer and moments after, my Note 2 was behaving strangely. It was taking screenshots continuously and when i went to the home screen I found I didn't have any control over it. Some of the apps were moved around on the screen and I had to take the battery out so that it could work properly.
But I have noticed some strange apps that I cannot uninstall/disable that only appear in the app manager in the settings :(. Some of these apps are 3 instances of Remote Controls which have so many weird app permissions. Another app is RootPA,SilentLogging and many more.SilentLogging can make calls read messages, send messages, full network acces etc. and also com.samsung.android.providers.context.permission.WRITE_USE_APP_FEATURE_SURVEY, com.sec.android.app.sns3.permission.SNS_FB_ACCESS_TOKEN and Run SysCope among others. Also a very strange one called Android System but it says it is 0.00B?!??!
I also went to open source licenses and saw
/fake_packages/diodict_lib_T0-timestamp
/fake_packages/wlan_packages-timestamp and similar ones
Also found 8 /root/ ones with different endings
Also found
/system/app/FFFFFFFF000000000000000000000001/drbin (not sure if spelt correctly)
/system/app/mcRegistry/ (with some random numbers and letters ending with.tlbin
/system/app/SilentLog.apk
among many more.
I also had an issue today with my ringtone. It was a weird one that I had never heard of and never put on my system. When I tried to change it said that this is an unknown ringtone and all the samsung ones were gone. I could not find a single one, though after I rebooted the phone the ringtones were back and this 'unknown ringtone' disappeared.
Not sure if this one is a security issue, but i was sending some messages to my friend, he could see them, but when I looked at the message info, at the delivery report it said: Not Requested. Shouldn't it Request one?

I HAVE NOT ROOTED THIS PHONE EVER.
I HAVE DONE FACTORY RESET ABOUT 10 TIMES AND NOTHING CHANGED.
It was working perfectly until I got the virus on my PC. It was a virus which installed dozens of other viruses on my PC and I had to do a clean reinstall.

What can I do to fix this?

Silentlogging
Remote Controls
RootPA
Android-System is also 0.00b here

I can not find these:
com.samsung.android.providers.context.permission.WRITE_USE_APP_FEATURE_SURVEY
com.sec.android.app.sns3.permission.SNS_FB_ACCESS_ TOKEN
Run Syscope

I can also find all the open source licenses you mention except this one:
/system/app/mcRegistry/

Thanks for the reply. Could you please be so kind to post all the apps on your galaxy note 2 so that I can know which apps are meant to be on my one? You don't have to post the ones you downloaded yourself.

Also are you sure you cannot find the mcRegistry open source licenses because that means something is definetely wrong with my phone?

Could you also suggest anything I could do to potentially fix my phone because factory reset does nothing at all?
