Okay so I figured I would start a list of apps that you need root to use or need root to use to their full potential. I will also have some apps that don't need root but come in handy if you are rooted. If you know of any other apps just let me know and I will add them to the list.
First off comes one of my favorites, Root Explorer. This is just a file manager with root permission so it lets you mout your system as R/W. The reason I like it better than other root explorers is because it is so easy to use, if you like more of a GUI and don't feel like paying for an app check out ES File Manager.
Another one of my favorites many consider not to be a root app but to use it to its full potential you need root. I am talking about Nova Launcher. It's much like the stock launcher but has many more features. I personally use the free version but if you want more features or if you just want to support the devs you can get the paid version.
Now since we are rooted we flash ROMs, when we flash ROMs we have to wipe everything and start a new. Well starting fresh has been made easy with apps that backup our apps lol. Titanium Backup is probably the most well known and works very well. It will back up not only the apps but also the data (no more having to redo every angry birds level) so it is pretty much just how it was before you wiped. You may also want to spring for the paid version of TB because it makes it a little bit easier and supports the Devs. A newer app that backs all your apps up is called App2zip and it makes backing up and restoring apps quite easy because all you do is flash them in recovery like your ROM. It doesn't back up data so if you are looking for something that does that I would recommend TB.
Okay so now we have some apps that will let you modify your kernel with various settings such as overclocking and color modifications. The most famous is probably setcpu or voltage control, however you may want to see if your kernel dev has an app built specifically for their kernel.
If you are like me you have many apps that are add supported (free.) Also if you are like me you don't like these adds which is why the app Adfree comes in handy. It does exactly what it says, it gets rid of the adds inside of apps. Best part about it is its free and has no adds lol.
Now this last one is one that does not require root but comes in handy if you are flashing ROMs. SMS Backup and Restore does exactly what it says, it will backup your text messages and then restore them after you flash a ROM.
So this is just a short list of useful apps if you are rooted, if you know of any others let me know.
