Make sure you set permissions properly. You should probably first copy them to /system, set permissions and then move them to /system/app/. I take no responsibility for anything that goes wrong.

You might want to create backups yourself next time you make changes like this.

Be careful.
 
Why do you need the whole system folder? You didn't delete that did you?

You asked for the system apps folder. I just uploaded every apk and odex file from the /system/app/ folder.

Trying to replace your entire /system/ folder sounds really problematic to me. You should probably just reset your phone.
