Root TB Incompatibility Between ROMS?

Earlier today, I was messing around with different roms and such, and came across something I'd never seen before. When trying to restore some items from TB say, from Stock to the CM 12.1 Unofficial Beta, there seems to be incompatibility issues between them. For example, restoring Messages from CM to Stock would result in a bunch of android.(process.blahblah) is not working errors on boot.
Nothing big here, just something I've noticed. Maybe you could give me some hints on why this happens....

Probably because you're going from KitKat to Lollipop

Messaging is a system app? I've found 9 times out of 10 you'll get issues any time you try to restore a system app with Titanium.

It's best to only use TB to restore downloaded apps. Use sms backup and restore to take care of messages.

TB does messages too.

Settings -> Backup to Xml -> Messages & MMS.

Pretty sure he's referring to the Messages app, which is why I cited the change from KitKat to Lollipop being the problem.
