You can't repair with PC Companion or SEUS if you're on a custom ROM.
You can always flash a new stock ROM.

If you want the exact same branded-ROM you originally had, use an app called Root Explorer (it's a paid app on the Market but it's not expensive, and it's worth it!) and edit the build.prop file you can find under /system/build.prop, change the numbers 12##-#### to what you have on your phone (look on your box, or under the battery, or just find it online). Then you can use SEUS or PC Companion and repair, it will install the original ROM.
