Root [Virgin Mobile] Problems after restoring backup

A week or two ago, I installed CM ROM via PhilzTouch and then decided I didn't like it for my phone. Using PT again, I went ahead and used the backup I'd made before installing the ROM to restore my phone to what it was before. Since then, I've had problems with popups from multiple apps, reporting them as not responding, and I've also had a white window with a grey strip on the top popping up at random. I've tried clearing the caches through PT multiple times, as well re-restoring the backup to no success. I'm not sure what to do now beyond wiping the phone and restoring to factory, an idea which I'm really not keen on. If anyone could offer me some guidance, I'd greatly appreciate it.

Backup your apps (if you really need to) then flash the stock ROM for your build. If it was cm12 you were trying, that's lollipop and to go back to stock KitKat you need to wipe internal SD first . Even before restoring a backup.
