Actually all you need to do is put a copy of the new ROM zip file on your sd card.
Then boot into recovery (from off hold volume down(-) & press the power button to get to the bootloader.
In bootloader scroll down with the volume keys to recovery & press the power button.
Now in Recovery select wipe data (factory reset) & wipe cache.
Now select install zip from sd, select your Rom zip & confirm.
Reboot the device & you're done. First boot may take up to 10 minutes while the dalvik cache is rebuilt.
I'd ignore "SP Flash Tool" altogether. As Nicka says, just copy a ROM .zip to sd and flash from recovery. That's certainly how all the ROM developers tell you to flash their ROMs (in my experience).
