Depending on the ROM and if the kernel can be overclocked, I enjoy using SetCPU to overclock.
For root, I also enjoy Titanium Backup, and ES File Explorer as a Root explorer so I can modify build.prop and whatnot.
Those are my favorite ones, at least. I'm sure there's more, but at the moment I'm not rooted
