Wiping storage/partition etc question

So i wana clean out my phone but i cba setting up all the settings of my ROM, pie, colours, status/notification bar, statusbar layout, behaviour etc.
so if i do a normal factory reset from the system settings, ill lose all my user data (which i have backed up if important) but what about this other stuff? Is that safe in /system?

If you do a reset the phone is restored to as new out of the box, except it retains the latest OS update (if any have been installed since new).

I would expect it to reset your ROM to it's default state, i.e. same as when you first flashed it and before you did all of the setting up.
