In addition to those already mentioned (if there are dupes, sorry), mine:

SMS Backup+ - automatically stores texts received and sent, plus MMS received, to an archived label on GMail. I do not need to store messages on my phone at all - I can just search for them on GMail. Can also restore SMS after a factory reset.
ADW EX - a better launcher than stock Blur, in my opinion. I've also tried Go Launcher EX, which is also good (and free) and has a lot of great widgets, and used LauncherPro Plus for a long time, but that hasn't been updated for a while. All are worth the change from stock
Barcode Scanner - for the few times I need it; also does QR codes
Google Authenticator - I use two-factor authentication for my Google and Lastpass accounts
Battery Monitor - puts batt % in 1% increments in notification area - can just power phone to see exact battery status
Calltrack - puts all calls made and received into my Google Calendar
Dolphin Browser HD - better than stock, also with the Lastpass plugin
Dropbox
Dropsync - automatically uploads photos to a folder on Dropbox, plus deletes from the phone if I delete any from Dropbox (i.e., blurry photos)
Evernote - great way to share links I find online with my PC, plus also make notes
Google Finance
FlightTrack - great if you fly
HDR Camera - takes great landscape photos
Lastpass
Missed Text Reminder - if I do not read a text message when notified, bugs me every 5 minutes until I do
Runkeeper - Tracks is also good, but I like Runkeeper more. Only use it the first time I run a route, though.
ESPN ScoreCenter
SettingProfiles - automates setting my sound notifications to silent at bedtime and then back on at a good time of the morning; profiles for weekdays and weekends
SwiftkeyX - keyboard with the best great prediction engine - saves a lot of keystrokes
Tripit - great if you travel, plus has Google Calendar integration
Tweakdeck - much better Twitter client - best in my opinion - can also fetch and integrate the Facebook. Fantastic if you use Twitter lists and searches (I do)

Widgets:

Android Pro Widgets - great calendar and messaging widgets
SiMi Clock Widget - simple, useful, can also display weather info

I have a few other apps installed, but don't use them much. Also, I used to use Appbrain, and maybe I should switch back - this list would have been a lot easier if I still used it. It makes it easier to install all old apps after a factory reset.

When I was rooted, I used Root Explorer quite often.

Some I use not prominently mentioned are:
BrightnessLevel - super control over brightness, an app not running service.
DataSwitch - turn data on/off, again, an app, not a running service.
Root Explorer - essential for rooted users
GPS Status - incredible useful gps information, tools, calibration, compass, level
RealCalc - love the rpn calculator capabilities
Google Voice - free texting
Tesla LED - super flashlight, morse code flash
Barcode Reader
Amazon Appstore - once in a while a really good free deal

Amazon appstore- get a free paid app every day

Battery monitor- has 1% increments and tons of info when clicked on

Brightness level- directly change brightness settings

Beautiful widgets

Calculator widget

Chomp sms- free text messaging app

Homesmack- conveniently switches between launchers

LTE switch- simpler way to toggle between 3g/4g

Soundhoud

Tiny flashlight

Thanks New Rising!

I looked up your "Calculator widget", on the Android Market, and I noticed a few with the same name. Who is the developer so I can look up the right one?

It comes preinstalled on the Bionic (at least it used to, not sure about new phones), but I bet many people ignored it like me, or end up losing it completely when flashing a custom ROM.

ZumoCast

Awesome that it lets you remotely access the harddrives on your computer. You don't even have to "download" things you want to your phone, you can just stream them. Doesn't even need wifi either, when I first saw what the app was about I thought "darn I don't have a wireless router in my one-computer apartment", but you don't even need a wifi connection. I can have a movie downloaded on my computer, walk down the street to my friend's house, and watch it on my phone. Or access anything else on my HDD. You can download stuff to your phone and have an actual copy of it, or just stream media.

I had a lo more to recommend but my personal library only goes to the letter M, so that means I'll have to manually link the rest of the them myself.

Probably do that Thursday or Friday.

Fast reboot - simulates a reboot to free up memory. Just tap it when the bionic gets laggy, works like a charm.
Watch ESPN - if you have this as part of your cable package, this works nice.
ADW launcher EX. Great launcher with tons of customizations.
Sporty pal pro for runs and walks. Does the whole gps thing on workouts.

I love that app. Have been using it for several months now. Also works really well with the Lapdock.

Dropbox
Dropsync - automatically uploads photos to a folder on Dropbox, plus deletes from the phone if I delete any from Dropbox (i.e., blurry photos)

I should note that DropSync can sync any folder, not just photos, though instant photo upload is one selling point. However, Dropbox just updated today and can now natively upload photos and videos instantly (or the next time you are on WiFi - your choice), if that's the only reason that you want DropSync.
