Root I'm stubborn and I know it

So, i rooted, but unlike my phones in the past, I'm not I'm a hurry to flash a ROM, i just want to keep fooling around with stock to see what i can get out of it.

My next goal has a few parts and a few questions to go along with it.

Zipalign & deodexing-

So I've found the option to zipalign, (using rtbp in the app manager,) but i don't know if i should just do downloaded apps and/ or system apps... All apps?! Lol

And deodexing- is there a way to do it with it a PC? I have 'lucky patcher' installed, and it had an action called
'ODEX all system applications
(more free space to int storage)'

I read an article about deodexing and although i gained SOME understanding on the subject, still not sure if that action is the opposite of what i want if i want to deodex my phone, or not...

Any input?
 
- Jellybean belongs on the motion, it has the hardware to handle it, the devs here did a great job with what they had to work with.

- I went back to stock, I can't live without GPS, I would cook a ROM or help with development if I wasn't so far behind the curve.

- If you want to try a ROM thats up to you, FYI: a lot of devs making fixes for different base ROMs half the fixes don't fix and they are scattered all over, stupid locked bootloader...

- I keep going to the N4 page and add it to my cart, hoping the price drops by Black Friday or Cyber Monday and the Tmobile towers in my area are linked to MetroPOS by then.

- Check ATRG for running out of space bug, the Link2SD 2.3 fix since you rooted, you will need it.

There's already a ziplagned and deodexed stock ROM, you can download it, backup, wipe data, wipe dalvik cache, flash, restore data, profit. But if you want to do it the hard way then cheers :p.

And it's not really that i want to 'cook a ROM', i just want to play with stock to get the most out of it before i try something new. Like i said, i had cm10 on my last phone, and team bamf roms on my phone before that, so I'm not a total noob, ya know? Just looking to get a little more in depth with the basics.

That being said, what can you tell me about zipaligning my apps and deodexing my apks? B)
 
- My basic understanding of deodexing, change apks back to a .dex to manipulate the extra files left by the devs which gives you extra options like changing colors.

- Zipaligning is normally done by the people who developed the apk. The theory behind zipaligning is to optimize the archive files and speed up an apk speeds. But doing something like this reminds me of running a defrag but feels like it could cause corruption of apk files over time.

I got in right at the best moment: root was down to a science, and the recovery had just been found.

I've tried just about every ROM available, and spent a long time on stock. Trust me when I say this, if you do cm10 correctly, it's the best way to go.
 
I finally went to cm last night, and ever since I took it off the charger, it's been burning hot and only 5 hrs charge. I want to think this is caused by the network change, but it's one hell of a coincidence, ya know? What do you recommend in means of doing it right?

No that is just a theory, the GPS is the culprit 9 times out of 10

So I tried switching off GPS and it didn't help. Switched my mobile network settings to 1x/3g and it has cooled off and actually started charging, lol... But I really do appreciate the help, man. I know now what it is! (For ME, anyways, lol)

Switching it off wouldn't do anything. You have to switch it off, toggle airplane, kill any apps that use gps, and reboot. Once rebooted you can turn airplane mode off and your phone will stay cool as a cucumber until you turn gps back on.
