try unzipping Kindle Fire Utility v0.9.9.zip to desktop
and run from there
you are unzipping/extracting zip, not just opening, and running from in the zip file, right?

I flashed cmod 10.1 and flashed the correct gapps

Great, It should work pretty good.
A stable build of CM11 should be available soon, when that happens I suggest upgrading to that.
CM11 (android 4.4/ KitKat) is designed to run on devices lower specs like the Kindle Fire.
But Twrp will need to be upgraded to 2.6.3.x first.
