That depends. Did you root the phone? Did you install a custom ROM? What did you do just before you got the "Custom" indication? (If you rooted it, you'll have to unroot - you can't update a rooted phone.)
On 4.2 I was rooted. I unrooted back to stock via stock image and then OTA to 4.3. The phone right now is running that exact config. It is all factory spec except the Custom label
How did you go back to stock via stock image? Odin? Kies? Flash through a custom recovery? I believe if it was any except kies...Thats why. Although I am not postive about kies even any longer. Samsung has been so much more touchy now.
Depending upon your carrier.. You could download the latest and flash through kies...not Odin. Of course your going to get Knox and the secure boot loader. No guarantee this will work. But, its worth a shot. If it does not work out. Most of the 4.3 are still able to root. There are plenty of instruction's at XDA. Only other option is as you have already mentioned. Even so. As soon as the official kk comes out. There will be the devs that begin working on it and hopefully figure it out. Good luck..
IDK for sure. But, that is what I was saying about how you flashed it before. Again, no guarantee. Have you tried going into download mode and see what your count is? If your all stock now. You could try a factory reset from recovery. Wipe the cache first. The fact is if that counter is set to one. With the new boot loader. Even this may not work.

If not then you can easily flash via odin.
You can get latest version of firmware at sam mobile. check your model no. if it is lte version it's model no. Is Gt-7105 and if international version or 3G version it's model no.is Gt- N7100.by the way 3G version has received kitkat
If you are sure you are on stock Firmware ,and knox is 0x0 ,then remove facebook app and reboot .There was a problem with it and samsung devices which made them claim that status is custom.Removing the app and rebooting fixes the issue.
