After you drop apps into a folder and they are stored on your sd card their picture disappears. I deleted all of the shortcuts and made them again and dragged them back into the folder. After a reboot they all were default green icon again.
This is an Android issue unfortunately. Has been around since Apps2SD was introduced with Froyo. It is a known issue with Google and they are still working on it.
