Better to transfer everything from Note2 or clean install?

I'm upgrading from my Note2 on Verizon to a Note3, and am trying to decide if I should transfer everything using the Samsung transfer program (should be a simple process) or just do a clean install and manually redownload my apps and reenter my settings.

1. If I transfer everything with the Samsung program, does it also transfer system files and other files that I do not need?

2. Is data of any kind saved to the SIM card?

Thanks.

Its been my experience that a clean install is better. I have done it both ways, but going from Droid Maxx to N3 I did not do a clean install and had bunch of problems in a day or two. Did a factory reset and everything was fine.

1. Dont know about Samsung, but a backup program will back up all files.

2. Not file data

Since the Samsung transfer thing is fairly new, I can't say what it does or what limitations it has or if it even transfers the app settings.

I prefer clean installs, since it's easier to troubleshoot if an app is messing with the system.
