depends on what you tinker with. you would have to have Root to gain access to anything critical to the phone. If all you have access to is SD card files the worst you would do is mess up an apps data. I do not believe you can cause any major damage via the stock files app. Root explorer or the terminal emulator and there is a chance you can ruin your day.
I dont have a clue what they all are, I leave them alone unless there is a specific direction provided by a Dev. who knows what is going on. I look at them as if they were all .DLL files and keep hands off. Bottom line is if you dont know what you are doing dont do it.
If your phone is not acting correctly after messing with stuff you might try uninstalling that app and reinstalling it. If the actual phone is having kittens you might consider doing a factory reset and starting over.
Most Apps install onto the built in memory while leaving a few files on the SD card. An example would be the camera.
