Root Complicated problem, please help.

So I currently have a rooted Motion4g running the version C firmware, and 4.0.1

I installed a program Smanager (can be found in the forum), and I used it to run two scripts. This basically spoofed the phone into thinking that the external memory card, was really the internal memory. I believe they just linked the folders so whatever happens in one, is mirrored in the other.

Problem:
I cannot access my files on my memory card. I have a 32 gig card, that is being used to hold regular media, plus all the application data. That massive card must be "scanned" every reset/reboot.

There are large amounts of data, and large amounts of sensitve data that needs to be moved. Cloud is not an option, plus it would be tedious. There is direct over wi-fi which is the best available means of transferring files, albeit one at a time.

When I plug the phone into the computer with the USB cord I don't get anything via Windows, or Ubuntu. I even bought a micro-SD to usb adapter and tried using that, but it doesn't work on Microsoft or Ubuntu.

Can someone please help me what exactly going on? I need to get my files off the phone ASAP. Then I plan on doing a factory wipe and trying this type of new me

Have you tried searching for your files via a file explore? Zipping them and emailing them to yourself? So no one can see your point.
