Help Converting avi to mp4

What programs are you guys using to convert? I have a bunch of movies on my computer that i want to put on my phone. I checked out cnet and downloaded Total Video Converter. Its pretty fast and easy to use, but all the videos have a little watermark on the top left corner to tell me to visit a website.
 
I've heard a lot about Handbrake but I tried that and the estimated time was 2+ hours. The other one was converting in about 30 minutes.

I tried a few and Super c seems like it has the best options. But I can not seem to figure out how to get the audio to sync up. The video Looks great! But the sound if off for almost a full second. Anyone help me on which options I should be using to get the sound to sync up?

I am converting an AVI video clip to work on the htc incredible.

Output container = MP4
Output video codec = H.264/AVC
Output audio = AAC LC
Video Scale size = 800:480 (which I had to manually enter)
Aspect = 16:9
FPS = 23 (manually entered)
Bitrate = 1056
Options = Hi Quality and 48k Audio
Sampling Freq = 44100
Channels = 2
Bitrate kbps = 64
DVD languange = default
