Root Custom MTD

I think you can, but I cant be sure. I presume the partition tables for alpharev simply replace the standard one, in which case, I cant see why not. The custom MTD layout patches clockworkmod recovery (2.5.0.7 is best IMO) and patches ROM boot. I have no idea if these patches contain data pertaining to the original partition layout or not. If they do not, it is perfectly possible.

You could just flash the original table anyway. Wouldn't necessarily recommend having implemented 2 solutions to achieve 1 goal on top of each other in any situation.

sounds cool. if only they had a table kitchen (no i didnt get those words the wrong way round).
 
btw i use n1table and made custom mtd with amonra recovery just fine
the only step i had to change is rather than reboot recovery (not an option in amonRA) you use adb shell reboot recovery (while in recovery)
everything else is exactly the same

EDIT you could always flash tables via hboot, they just added a few more other than n1 and oxygen
