Root Duplicate apps?

When I used GParted to partition my SD card, I read that all apps need to be moved back to the internal memory first. In order to do that, I had to uninstall a bunch.
Now that I'm rooted and using A2SD, I have lots of space! yippee! So I am reinstalling the apps that I had to remove. However, some of the ones that I kept are showing in the market with the option to install. Why is my phone not recognizing that I already have an app? If I install it again, will it duplicate it? are they being stored in separate places?

There's an update to Ti out this morning which claims to fix a bug in the market links which sounds very much like this.

i was going to follow these instructions to partition my SD card, but it does not mention moving all the apps to the internal memory, is it definetly necessary in every case?
