Help E-mail Problem

I have an Android 2.1 Motorola Milestone, and I have this incredibly annoying issue with the e-mail. Where it will not recognize when I mark something as read once the app is closed. I can read every e-mail and it will fade to black, indicating read. But 5 minutes later the phone rings with new emails which are the same ones I have just read.

I'm wondering if this is a wide-spread problem or if anyone knows of a fix!

Do you have nything lke GMail Notifier installed?
Can you mark those emails as read from the browser on PC/ phone and then they get marked as read?
Do you have auto-sync turned on?
