I have set up my Gmail and Hotmail accounts on the Galaxy S2's email app. The Hotmail app marks the emails as read once I have been through them on the phone - returning to a desktop site indicates them as read. This does not happen with the Gmail emails - any ideas why not?
The default ICS email app works properly with Gmail. Try to delete and re-register the account back into the default email to see if that fixes your issue.
