Help Fresh start

Fresh start, meaning that I need to start fresh on this phone. I believe I've read somewhere that it may be a problem to factory reset with something I have installed. I don't recall what it is or where I've read it. I have tried to figure this out and have read almost all the threads here in the past few months. I got this phone in January or February and have done a lot of stuff over this time. I'm hoping someone could help me figure out how to start over fresh again. I'll add what I've done to the best of my memory and some of the issues I've had. I'll have to edit it to add because this is the second time writing this out.

I think all you'll need to do is flash the stock kdz. And you wont be rooted or have custom recovery anymore

I have android tuner, f6 utilities,Smanager, universal init support installed. Links2sd runs in the beginning, but don't see it installed.

I get the infamous insufficient storage errors and have lost pics, video, music.

I would like to get it to the correct software version, Rooted with CWM and over clock again with bloatware and more uninstalled. I would like to get the Links2sd working correctly and be prepared for KitKat update.

There is one thing I'd like to keep and it is where a friend got my mobile Hotspot working through a widget and it doesn't require WiFi tether and killing hostpd process with Android tuner.

I would use a backup if they were not lost also...
I know I am asking a lot and before I do anything I'm hoping for a few different replys.

Use the LG Mobile tool to reflash the phone. IT will literally fix anything.. It is an awesome tool. Install it, install the drivers for the phone hook the phone to the pc put it in software mode and go to upper right corner of the tool and hit / options / upgrade recovery. Put in any info it asks for and hit ok. It will put your phone back to the state it was when you took it out of the box.

I had put a forum post up while back with 3 different ways to do this.

I wish it was that easy. I've spend most of the day yesterday trying to fix my F6. It's stuck on the Fastboot message.

The LG Mobile tool goes through all the verifications and downloads the software. However, gets stuck on 4% when upgrading the phone. Then tells me to disconnect the phone, remove the battery and try again. I've tried this with different USB cables. Also no luck with the KDZ tools. Get all sort of error messages. Tried on two computers running Windows 8 and 8.1.
 
Did not, other users posted that it did not work until they tried it in Windows 8. Something wrong with the phone itself I think, since it aborts the upgrade process during the transfer.
 
I only have XP don't want to bootloop when we are getting some much progress from our dedicated dev/dev team. Work on XP or does any unbrick method?
