You'll only notice if you delete on the phone, then go to your PC and see the mail is still there. Not a problem really, either do a Refresh or as trick202 says wait for your ota sync - ie auto-refresh
also.. in the manual it says when you send or receive an email msg, it then goes ahead and does an update on any contact or calendar edits

so.. maybe thats it - you're not seeing changes because you're not sending or receiving emails
You don't need to refresh. It's just not instant. If you delete it on teh phone the next time gmail auto syncs it'll go. Longest you'll have to wait is a few minutes.
Another question, does anyone know what the Google auto-sync time lapse is? How long between each auto refresh?
What about when you delete, and then receive one more email, it shows up saying 2. But once you delete the newest, it'll show up as 1. Then receiving another new email, it'll show up as 3.
So the ones you deleted weren't deleted. Although they don't show up on your phone inbox, the count will.
It's a bit nitpicky but I hate seeing an unread count...
