I have the exact same problem experienced by Droid users here and here but it's happening with my Vibrant.
I had to do a warranty replacement, and the new phone wasn't letting me change my static wallpaper - could only use Live Wallpaper. So I rebooted, and the home and search buttons wouldn't work, but I was able to change my wallpaper. A factory reset fixed the problem, but once again, I couldn't change my wallpaper. I tried to reboot again, the home and search keys died again, and I could change my wallpaper again. So I did another factory reset, the keys were fixed, and the wallpaper was broken. Okay fine, I'll just use Live Wallpaper.
It's now a few days later. I just did a reboot for another reason, and presto...I can change my wallpaper but the Home and Search keys are dead again. I think it's strange that it's those two keys in particular, and that Droid users seem to be experiencing this too. (I don't have the other problems they mention.)
I don't much feel like doing a factory reset every time I have to reboot, even though I have Titanium Backup with a pro key. And I'd like to exhaust all options before going for another warranty replacement. I haven't tried a different ROM yet, I was thinking of putting Cyanogen on there, we'll see. Not sure it will help though.

Rooted
Stock KB5, upgraded from JI6 through Kies
Keys not set to do anything by default
Keys do respond with light/haptic feedback but no action

Added: Found it here and here too, both times with a Droid; also here with a MyTouch 3G, here with a Nexus On, and here with a G2. Did another factory reset; going to try not restoring system settings this time.
