I think that very much depends on what apps you're using. Different apps trigger different colors for notifications and such. Some apps even let you customize the color.
Here's a list if you are running stock Android 2.2.
Red - solid when charging and the battery is under 90%
Green - blinking after a text, email, missed call. Solid when charging and phone is 90% or higher
White - solid when plugged in and you get an email, text, Facebook alert. I don't think it blinks any more on Froyo.
Blue - blinking when you get a Facebook alert

If you use Yahoo Messenger & get an IM it will blink purple lol Before Froyo, mine used to blink white when I got a text.
