Root Lib files move to internal on reboot

I am rooted on stock, have titanium backup pro, and link2sd. I have linked all user apps but every time I reboot the lib files move back to internal memory causing a very long boot and I have to relink the lib files. Any idea why it happens and can I prevent it from happening.
