Yeah, not too many have an issue but when I was on UD8 I was trying to switch the Phone.apk out with a different one. I deleted it from /system/app and got an unstoppable stream of force closes until I flashed one using the method I described above. So you can screw things up if you're not careful.
It's still the manual way, you are just doing more of the work on your PC than on the phone, and it's easier because you don't have to remove one .apk and then replace it with another. You just flash one over the other in recovery.

I had this problem after flashing BB v0.5. To fix, I went into settings->applications->manage applications, click on the all tab on top, find market in the list, clear cache AND clear data. Then reboot.
