Root Missing apps after nandroid restore (Amon Ra)

I've been in a flashing frenzy the past few days and I just realized something weird: apps that I've moved to my SD card are NOT being backed up by my nandroid backup! I'm using Amon Ra and I've been tearing what's left of my hair out trying to figure out why there are missing apps after a restore, but it looks like this is the problem. When I do a backup in Amon Ra, should I include sd-ext in the backup if there are apps on the card? Dang, this is confusing...I don't recall having this kind of issue with Clockwork Mod, should I go back?

This may be related: after my last nandroid restore, my stock Market app is refusing to download any apps...unfortunately, now there is a catch-22: Titanium is one of the apps that was on the sd card, and I can't find it to restore!
 
I used the froyo apps2SD option. I did not know that you needed to backup .android_secure in RA to get the external apps...and I've done a lot of reading, never saw that mentioned, but thank you...that's a good tip! I will do it going forward.

As for the market, I can't unmount the SD card...it keeps force closing. I think this is something else caused by the bad backup/restore, so I'm going to reflash the Azrael ROM after a factory wipe (Azrael includes a copy of Titanium) then restore from that. Hopefully this will get me back to good.

Honestly, I don't understand how people can flash new ROMs every day. If all goes perfectly, it takes at least an hour to get all the apps restored and moved back to SD, and the home screens set up...and that's if all goes well. More often than not, there's usually some unexpected glitch. I think once I find a ROM I like, I'm sticking with it!
 
Yeah, I tend to not flash ROMs as often as some other people. It does take about an hours or so for me to get it everything back up. As for unmounting the sd card, did you try the other option of wiping out .android_secure entirely? Chances are, though, if the market is force closing, you have a bigger problem. Did you try reflashing the ROM from scratch?

Yeah I agree. I've flashed fresh version before this one and now I'm going to try myn's. If it wasn't for the force closes and occasional random restarts I wouldn't bother. I'm finally fed up with it.

That's where I'm at now though. It takes me over an hour to make sure I've got everything backed up and then it will take me that long to get it set up the way I like it afterwards. I imagine the people that do this regularly wither have 2 phones or don't care about all the data that they might lose.
