I'm usually taking pictures of my critters in low light setting inside the house. My pictures rock when taken outside. But inside I always get weird lighting orbs from the light outside, or the TV, or even the lights inside.
How do I make them better?

I'm rooted but using the stock camera. Should I be using a different app? Can I tweak the camera settings to be better?

Angling your camera differently...pointing away from light source or try shielding your camera lens with your hand (aka placing your hand over the top of your Note 2 camera) may help.
It was quite funny.
