If you're not rooted then factory reset should restore the stock recovery as only root access will prevent the ROM to reinstall the stock recovery. Beware, you'll loose all your data (apps settings, photos, music, etc.), so make sure to copy anything you want to keep you'll copy to your PC or an external SD-card on your phone; then copy that back after the factory reset.
Yes it basically overwrites any custom recovery on every reboot. The only way to prevent this is to rename a file in the system folder the /system/recovery-from-boot.p to /system/recovery-from-boot.p-bak - at least that's what I learned from a gentle giant in the Android community called ScaryAlien, back in the days when I owned a Galaxy Nexus. But I think it works different on Samsung and Jelly Bean as the folder referenced here is no longer in the same location, but I believe the principle still applies.
