Root Problem with failed Nandroid Backup

I tried doing a Nandroid backup, but got an error message that it failed to generate an MD5 sum. Managed to do another one with success, so wasn't too worried about it.

However, when I rebooted, and wanted to delete the failed backup, I found only one backup in the clockworkmod folder,the successful one according to the time stamp. The available card space had decreased by about double my normal backup size, which is usually about 1gb. DiskUsage found a 1gb area in the root of the sd card, named System Data, which wasn't there before I tried to backup. I assume this is left after the failed backup. It's not visible in Root Explorer, and I can't delete or access it further in DiskUsage.
Would there be a way of deleting this file, short of formatting the whole card? Any help is welcome.

sounds like a corrupt filesystem on the sdcard
That's what I'm worried about, but I'm gonna hold off on formatting as long as possible. Got home a bit late tonight, so will have to try hooking the phone up to the pc tomorrow night. Will report back how things went.
