Root root help

i rooted my phone so i could install Mms.apk, because it somehow got deleted, but now that its rooted when i try to use Android Commander to copy the Mms.apk file on to the phone it says that i don't have ROOT permissions but on my phone everything says it is root. Any suggestions on how to install the .apk?
 
First off, I'm not sure how you deleted mms.apk if you were not rooted, as stock phones don't allow you to change/delete system apps (that's why people need to root their phone to get the bloatware off).

But now that you are rooted, check in your app drawer to see if the Superuser app is there. If not, download it from the play store (aka market). Now everything should work as it should.

If everything is still screwed up, either use ODIN to return to stock or flash one of the new custom ROMs that are available now. You will need cwm recovery to do this (I'm assuming you don't have it already).
