Root Rooting Nexus 5 running 4.3. 3

Yes, you're not really prevented from rooting a Nexus phone. There aren't any exploits or anything that change with updates. Go ahead and update all the way to 4.4

Im sort of confused lol. You said update it all the way to 4.4 . on the system update app it only says update to 4.4.3 I'm at 4.3.2. What do you mean by that. Can u elaborate please?
 
It's not going to update you straight to the most recent version. It will update you in smaller steps, and you can go ahead and do each update if you want. There's no reason not to

As OhSeven has said, you can update to the next available version through the "Software update" shortly after that you will receive more update notification until your updated to 4.4.4, which is the current version available. The update process will update fine as long as you haven't made any system changes, etc...
Oh the other hand... That's the benefit of owning a Nexus device, you can flash back and fourth to all the different android versions available for it... to an older version or all the way to the newest version and Without using the "Software update". If your currently on 4.4.2 you can manually update straight to 4.4.4 with the factory images or using a custom rom, without any problems and skip over 4.4.3.
All android versions for the Nexus 5 are also rootable using SuperSU.
A little more information about you N5 might help us as well...
Is your N5's bootloader unlocked?
Do you have a custom recovery TWRP/CWM installed!
Are you just running stock 4.4.2 and rooted only?

Correction, I'm running stock 4.4.2. I have rooted the phone and I have the clockwork after I rooted the phone. Do I need to get rid of the root and custom ROM I downloaded before I can update the phone through the system update process? If so, how do I do that safely without messing anything up? No my boot loader is not unlocked, as far as I know. I only have one ROM and that is to make my phones volume louder. I can take that off if needed to update, but I need to know how.

You'll need to restore the stock recovery image before you take any Google-based OTA's.
