I don't think there is a solution. I've had that problem with every android phone I had. Its just an android thing.

Probably the reason may be when your battery gets low the phone has to try and save the battery from being destroyed and that 5% is reserve. If the battery becomes completely exhausted there is a good chance for cell reversal which destroys the battery. I would bet battery calibration apps also give this 5% of critical savings back which puts your battery at risk.

Does it really matter if it's normal? There is another theory that the charging stops at 100% and doesn't re-engage until it has dropped to a certain point, around 90-95%. This might extend the service life of the battery, which has to be a good thing.

Since people here are quoting Wikipedia, I guess I can add my educated guesses 
The battery percentage charge is a guess based on the output voltage of the battery. That output voltage will quickly drop after charging since you are no longer driving charge into the battery. Also if you are using the phone heavily (screen on and clicking about) then the battery will appear more "discharged" as the remaining charge in the battery will be unevenly distributed having been pulled from the area around the contracts. Charging the phone again will quickly restore the voltage and the estimate of remaining charge.
In short don't sweat the first and last 10% or so since there are too many variables at work (btw: 0% is also not 0% since the phone will turn off before the battery is completely drained to protect it).
Let the battery run down and see how much work you get out of it. Anything less than 5 hours and you may want to get the battery replaced. Just remember that you need to go through 3 or 4 charge discharge cycles before the battery life is stable.

I have had my Note for a week now and the between charges capacity has steadily improved and yesterday I had 50% remaining at the end of the day.

I always follow a basic charging rule to 'train' the battery from new.
Full charge, use a vairied selection of functions until the phone turns off due to no power, repeat 3-7 days in a row if practical. This will calibrate the battery and you will see the life increse.
Then use the phone as necessary (charging tops ups in car, on laptop etc etc).
Then once a month do a full charge to flat, back to full and carry on your way.....I've had my Note 3 days, yesterday it managed 18 hours (smashing all functions, Wifi, Data, GPS, Media, Browsing etc).

I AM NOT AN EXPERT.........BUT..What i do know is that there is something called a surface charge. I'ts hard for me to explain but I know never to rely on the reading just after taking off the charger. Kinda like eating a big thanksgiving dinner and you are really full. half hour later, you still have all that food in you but you're not feeling so full. google :surface charge. It applies to car batteries, and maybe it applies to these as well.

before it was almost dead, however, it could have been due to heavy using. Now my Note is lasting me 12rhs of medium to heavy use and gaming and it still has 50-52% left. With LTE on obviously. I have automatic syncing off, brightness to 15%, Wifi-GPS-Blutooth off. The phone is draining around 8-9 % in a 9 hrs period when is not in use. I dont use any Battery saver app cause that is worst than not having it. Phone is amazing. Battery is outstanding once to calibrate it. Or let your phone die completely until it shuts off and then charge all the way to 100% while it still off. You should be good to go rocking that phone for more than 12hrs.
