I have been using one for about three weeks, there is no change in usage. S pen works just as before.

I have the Otterbox one on my Samsung Galaxy Note 4 and there was absolutely no change in performance.

Got a tempered glass screen protector on my Note 4 and S3- both seem more sensitive to touch and the S Pen on the Note 4 works flawlessly.
