As far as the original question asked, you are safe to do PRL and profile updates while rooted.

The thing you want to stay away from are OTA updates to the system

ok, attempted to update prl and keep getting "Session in progress, please try again later" I don't think there actually is a session in progress because I rebooted and tried again and got the same message, for more than an hour now. So....any idea's?
