Root Stock nandroid root issue

So I restored my stock .340 nandroid backup, to flash a ROM. I am rooted successfully, but when I use bootstrapper, it won't reboot into recovery. In the superuser console, bootstrap is listed, but it seems nothing that is listed triggers the "XXX has been granted superuser" any ideas?

I'd try rebooting the phone once, and trying again.

delete koush's recovery and re-download it?
