So, to begin, I rooted my Metro PCS LG K7 with Kingroot (Still kinda think it's spyware, but not sure). I used Aparted to partition my SD card, I used Link2SD to link all of my apps to my ext4 partition of the SD card, I use Busybox, and I also use App Ops to control the permissions. A day ago my phone died, and when I powered it back on, I got a warning message saying

There's an internal problem with your device, and it may be unstable until you factory data reset.
After I went to the home screen, all of the apps that I linked to SD had generic android icons. There were also several apps that had to be re-updated for some unknown reason.
I restarted my phone, and the app icons were back to normal, but even more apps had to be redownloaded. I recreated the mount scripts through Link2SD and tried the optimizing feature of Kingroot, but nothing changed after I restarted my phone. Nothing has gotten worse, and I haven't had to redownload updates, but my phone has gotten notably slower. Any ideas or solutions? Thank you for your time in advance!
On a separate note, I started messing with my app permissions, and now Google Maps won't work. I haven't changed any of the permissions involving Maps except for its ability to read my contacts contacts, but that shouldn't have any effect on Maps. I depend on Maps a lot, so any help would be greatly appreciated.
Thank you all again!
