Root Text Message Problems

Hi I have what I think is an unusual problem but lets see!

I have an HTC Desire HD, running Cyanogen 6, and has been with no problems since March.

Suddenly today, I have a problem with the stock SMS app. I get a notification in the bar as usual when I receive a text; if I pull the notification bar down I can read and see the text; however it is not in my Inbox.

I have tried a reboot; and I have tried deleting messages (in case of a space issue however unlikely) but to no avail.

I have no other SMS clients running or installed, except Shady SMS which is running fine.

The only thing I did with the phone today was install Ubuntu One File.

Can anybody spread any light on this problem?

Added info - I installed Handcent to get a feel for whether a different App would do better - no success.

I also uninstalled Ubuntu just in case but with no success either.

I had this problem this morning! When I sent a message out the message I recieved appeared! Crazy!
