Root Titanium Backup Question

I recently rooted and took advantage of Titanium Backup to backup all my data (system data and app data). My question is, if I flash to a new rom, and then use Titanium to restore, will it also try to restore my system apps and system data, or can I choose what gets restored?

I am rooted and on the stock ROM, but would like to try some new ones out. Can I restore my system + app backup, or should I do an app only backup first?
