There are 2 update.zip functions. One will create an update.zip of the titanium apk file so you can flash it before you boot into your new ROM for the first time. That means TB is there for you to start restoring apps straight away.
The new function allows you to backup all your existing user apps and data via a flashable zip file so you can flash it before you boot your new ROM for the first time. That way, all your backed up apps are installed the first time you boot your ROM.
I've not used the feature yet, so I'm not sure exactly what the difference is, but I'd presume you'd be better off restoring as user apps.

You said that this is done before you boot the rom for the first time (Flashing an apk into the rom). Can this only be done before the first boot? I would like to add SPB Home to the rom to speed up loading, so can any apk be added to the rom via the update.zip at any time, or only after first flashing the rom?
